Main Story Mission Choices
The choices that you make during the main story missions can affect the overall game and bring big changes to it. Some of the decisions you make here can drastically alter the final outcome of the story. Based on this trailer, it seems that deciding which Faction to side with is one of the big decisions you need to make.
Quests
You will be able to make smaller decisions during quests. They can alter the goals and gameplay of the mission that you are currently on.
Shaping The City - Your Actions Have Consequences
The game has a vast multi-layered open world for you to explore. While you are exploring The City, you can make various decisions that can change how certain parts of it look and how some Factions (groups of people) behave.
For example: You will be able to choose whether or not to restore water and power. Once you do this, you can assign them to one Faction. The district (home territory) of your chosen Faction will change once you assign them these things. It will also unlock Faction-specific tools and weapons for you to use.
